I have the same problem and I set this under the Windows System Variables as well as in the Cygwin shell window but neither worked.
I use tsch as opposed to bash. Create a new Windows System Environment variable called SHELLOPTS and set it to igncr. When you run cygwin's bash, it will keep that value and add the others in.
