Looks like a cygserver problem to me. Have you set CYGWIN=server?
Is cygserver actually running?
I think I found the problem here, there are some old headers around:
/usr/local/include/sys/ipc.h
It seems these were used instead of the cygwin versions.
However it doesn't explain why third party apache2 which is compiled
on a different system is having problems then.
