I noticed the latest cygwin1.dll snapshot messes up screen under rxvt. I haven't tried spapshots for quite a while, so it may be an old problem. I know screen isn't part of Cygwin, but it's very useful, even without the reattaching stuff. I'm using my package from http://www.pervalidus.net/cygwin/screen/ . The results with the default terminal (which I never use it since copy / paste accents never worked for me) are even worse, and also happen with 1.5.5, but here are screenshots with rxvt:
