Other than the obvious "chmod 600", you mean?
Well, you could try "mount -E", but that would be like using cannon on
pidgeons...  You could also turn off inheritable permissions on c:\cygwin
(by going to "Properties->Security->Advanced" and unchecking the box -- at
least on Win2k).  There's really not much else you can do...
