Maybe I should have mentioned it. Both invocations are done exactly the same way through cmd.exe. It does not do anything funny to the command line. In fact, I believe the quirky handling of command lines only applies to launching cmd.exe itself or cmd scripts. Anyway, the intended command line can be observed via Process Monitor. The command line being passed to the program is the same for the Cygwin executable and the native executable.
