Hi,
I have been running git svn in the latest cygwin without noticing any
unexpected problems.
It seems you are experiencing the usual "forking" issue. Quoting the
cygwin FAQ:
Read the 'rebase' package README in /usr/share/doc/rebase/, and follow
the instructions there to run 'rebaseall'.
