Dimitre, If you're dealing with Bzip2-compressed TAR files, then just use the "j" compression option with TAR. Otherwise, the bzip2 package (i.e., bzip2, bunzip2 and bzip2recover) _is_ included in Cygwin. It is in the "Utils" installer category.
Do a full installation--things go more smoothly all around if you do.
