I'm surprised that no one has responded with the "quick" answer yet. We had a short discussion about this a few months ago, and there are 2 ways to get around it:
A) Instead of running cygwin.bat, just create a shortcut to run "bash --login -i" B) Modify cygwin.bat, and in front of the "bash --login -i" line add "start".
