Hello RebelRed, You definitely know your stuff and seem to have quite an advanced problem.
This may seem trivial to you at this point, but do you run Anti-Virus, Anti-Spyware software and update the definitions of those regularly? You must have a corrupted installation to some extent for your run command to be consistently missing/unrecoverable.
