I experienced this issue. The issue I had was Super+D (which I had configured as the 'Show Desktop' command) would hide all windows apart from Chrome (Chromium).
To resolve this I right clicked the Chrome title bar and checked "Always on Top", then I right clicked again the Chrome title bar and unchecked "Always on Top".
