This is not Unity specific. I've seen this bug in older releases of Ubuntu with Compiz enabled. It would often happen (and still does happen) in Firefox when many windows and tabs are open.
I notice that clicking on an empty part of the Unity Panel makes the window jump into place. Alt+Click -ing anywhere on the displaced window also works. This work-around makes the bug less annoying and easier to work with until a real fix is released. HTH.
