I must not be doing what you are. I don't see a problem.

I selected iPhone only. I checked the Use Storyboards box in the new-project 
assistant. In the storyboard, I see a UIViewController with the

A new scene appears with a nav controller, connected by a root-view segue to a 
table-view controller.

I made it the initial view controller using the Attributes inspector. The 
original view controller is now an orphan.

I dragged a UIViewController in. Using a control-drag, I connected the nav 
controller to the new view controller and selected "root view controller" from 
the heads-up menu. The new segue appears, and the old one (to the table-view 
controller) disappears; the table controller is now an orphan.

Using the Identity inspector, I type "MyRootViewController" in the class field. 
I press the return key, and the name is accepted. The scene is now labeled "My 
Root View Controller." My next steps would be to delete the orphaned scenes and 
start on MyRootViewController.
