Hello Joachim, Make sure you're not using asynchronous saving with NSPersistentDocument.
Beyond that, I think that there may still be some deep unresolved issues when NSPersistentDocument meets the new NSDocument features introduced in Lion. You'd get great value by filing a DTS Technical Support Incident on this.
