If your app has a GUI then launching  the app from AS (or anything else) will 
of course display the app.
You can generate a FBA (Faceless Background Application and agent essentially) 
to process events without a GUI but it will mean refactoring your app.

I may misunderstand your intention but surely you will have to send the job 
queue to the app in an AppleEvent?
If so the app will know that it is in batch mode when it gets the event.
