FYI, if anyone else is having similar problems, it turns out that this was just a manifestation of a quarantine API bug I actually knew about (discovered in the 10.5 seeds, then forgotten) where if your bundle identifier is longer than 27 characters the quarantine APIs fall over in various ways. I guess the bug is still there.
