The .xib file format was added in 10.5 — it's a flat file, so no problems with directory versioning. You should switch to using that.

(And FYI, most of the more modern distributed version-control systems like Mercurial and Git have learned their lesson and put their metadata in a single directory at the root, instead of splatting invisible directories all through your project hierarchy.)
