In the controller for the main window, I'd put an awakeFromNib: method that uses NSApplication's beginSheet:modalForWindow:modalDelegate:didEndSelector:contextInfo: method to display it as a sheet. Although if it's as simple as you described, I'd skip the nib & controller for the modal dialog, and just use NSAlert.
