I don't think the spell-checker knows how to persist data [the list of ignored words] into the text being checked. In other words, it doesn't know how or where you're saving that text. If you want this persistent behavior, which I agree is good, you'll have to save the state of that setting, plus the list of ignored words, into your document somehow.
