I shut off the ignition all the time, have done for years...makes less beeper noise when I actually turn off the motor, but it is always at idle and never with a big load on the alt. I did install a Perko battery switch that has an alternator field disconnect in it so that if the battery switch gets turned off it doesn't fry the alternator, but that really should have nothing to do with the ignition switch.
