This is how I run mine. I routed the cable from the batteries to one of storage 
lockers and the cable comes out under the lid and then it goes along the bimini 
support. You may want to put some chafe protection around the cable at the 
point where it passes under the lid.
I think that the connector should be waterproof or it would fail in reasonably 
short time.

I bet that you thought about it already, but I cannot overstress the importance 
of a good charge controller.

Most wires up to about 1/4" in diameter can be run into a locker at some point 
around its perimeter and then close the lid on it.
