The reason flooding can occur in the engine is that there are no exhaust gasses pushing the water out. Normally shutting off the engine and leaving the throught hull open posses no threat. However the same engine flooding risk occures if you ever excessively try to start the engine. The risk is even higher if you choose to decompress since even less/no exhaust pressure is being generated to force the water out. Bear in mind that to the best of my knowledge this is only the engine we are talking about flooding, not the boat.
