Could you try using the master version of lein.bat? There have been a couple of patches applied since 1.6.1 that might help with your issue.
You can get the latest version here: https://raw.github.com/technomancy/leiningen/master/bin/lein.bat Make sure to change the version number to 1.6.1 before running it.
