ClamAV has been installed on all our Ensim servers, they're outdated. Since
yesterday /tmp directory is full of clamav folders, each containing files like
this:

I was wondering if this has happened to anyone else and if you know any
solutions to fix this?

what's your clamav version ? If it's < 0.95 than it could be your
freshclam downloading the files and clam do not accepting them because
the kill signature that was published yesterday.
check with clamd --version
if it's 0.94 or older, that's probably the reason for all your
problems. Get 0.95 or 0.96 running and things should back to normal
