If you have both a .cld and .cvd, just remove whichever is older (likely the .cvd). Or remove them both and run freshclam. This probably happened during a version upgrade. (Seems like the install script should take care of that, but that's another issue). I think I had the same thing when I upgraded from 0.93 to 0.93.1. When I upgraded to 0.93.3 I removed all the signatures first to make sure it wouldn't happen.
