Why are my limits disabled when I've specifically added them to clamd.conf?  
For example I have:
MaxScanSize = 3000000
MaxFileSize = 2500000
MaxRecursion = 5
MaxFiles = 500

Any idea?

Remove the '=' from the line. There should only be space from the parameter description and the actual value.
