Multiple instances in the same e-mail, in different e-mails?
Are you sure amavis is using clamd/clamdscan all the time to scan viruses?
Maybe you have a fallback scanner, that is logging somewhere else, or
not at all.

Try saving the emails in a directory, and use clamdscan to scan the directory.
