It looks like this is some sort of GUI app for managing software
installation?  Presumably whoever wrote it needs to fix it, so I would
submit a bug report about all of this if I were you.

This is Ubuntu's "brilliant" idea to remove /var/run on every reboot.
They try to hack around it in every single init script, but as you can
see, they might not have done so successfully in this case.
