Thanks for all the answers, yes the problem was the missing -m parameter ..
And the number of "known viruses" was because I had manually downloaded the
viruses.db/db2 files into the signature directory. 

I think the FAQ should get a new entry for this.  The only entry that comes
close is dealing with rejected virus submissions and it may appear unrelated
to those having problems with email viruses.


I suggest a entry something like :

n) Clamscan/clamdscan is not detecting virus XYZ in my email.

        Please check that the value of "DatabaseDirectory", in both
clamav.conf and freshclam.conf, is the same. 
        Then download the lates virus signatures and run your scanner with
the --mbox option.
