I may be wrong in my thinking but clamdscan and clamscan are not really the same thing. What you have in clamav.conf is really just for clamd/clamdscan. (the options anyway). All of the options need to be specified on the "clamscan" command line. ie: --mbox, etc. I'm not even sure clamav.conf is even consulted by clamscan.
