Same problem many people are having.  Your freshclam is probably
downloading to a place that your commandline scanner knows to look, but
your daemon is looking somewhere else.

Two possible fixes:
1) Find the duplicate copy (older file dates) and delete them and
symlink to the new copies.
2) Configure all config files to point to the repository being updated
and adjust commandline of the daemon if necessary to point to those.

Personally I'm wondering if it would be better to remove the option to
compile in a default location and make it require a config file
instead.  Just idle thoughts...
