I would remove the copy in /usr/share/clamav. If you are using clamscan, then having /var/lib/clamav as the database directory in /etc/clamav.conf doesnt make any difference because clamscan does not listen to this config file. /etc/clamav.conf is for clamDscan only. You can specify the database path on the command line with clamscan using --database=FILE/DIR. However i would just remove the /usr/share copy of the database to prevent future confusion.
