There is one that I know of:  part of the Portable Executable routine
aligns data on a 32 bit boundary, which means the kernel has to do some
memory adjustment on 64 bit platforms.  This does slow things down a
bit, although not as hugely as what you are seeing.  There is a patch in
the Debian bug tracking system for this issue, but I have yet to hear
back from the team members about it.  The patch and report are viewable
at http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=289187 if you want
to rule out that issue first.  I doubt that will make the kind of
difference needed, though.
