It is probably not the right place to discuss this issue, clamwin-users may be more appropriarte. I would just reiterate that clamwin uses clamscan.exe and fresclam.exe form the latest stable release. Therefore it should perform identically to clamav (with the exception of using cygwin layer that may bring some unexpected results as it less tested than linux/unix version). The other possibilty for clamwin not catching viruses that latest clamav does, may be be explained you use clamav from CVS that has new functionaliy and I stopped using development clamav versions for clamwin releases as it used to bring more problems.
