I'm not sure if the megacli tools will work with your model, it would have to be tested. They tend to be able to control LSI RAID controllers to varying degrees.
The advantage of using JBOD mode vs raid-single-disk is that you may run into issues when swapping drives, the drive letters may change. Also, JBOD mode removes a layer of operational complexity.
