BioPython http://biopython.org/wiki/Main_Page There is also BioPerl http://www.bioperl.org/wiki/Main_Page I worked with that for a while. From my limited contact with the project, they seemed strangely uninterested in 3D structure. But for sequence-based work it was a useful toolkit. -- Ethan A Merritt
