IOS will never complain you if you are denying the Native vlan over the
trunk .
See example :

Current configuration : 133 bytes
!
interface GigabitEthernet0/1/1
 switchport trunk native vlan 2
 switchport trunk allowed vlan 1,3-4094
 switchport mode trunk
end


You just need to understand what you are doing and why
