Uh, you're not supposed to touch anything in the cake folder. Your app_controller.php should be inside your app folder, i.e. ~/app/ app_controller.php
As far as other upgrading go, If you're using 1.2 you can simply overwrite everything in ~/cake and it should work without a problem. Just don't forget to clear your app cache.
