Thanks for that info. The workaround makes sense.
But the behavior seems a little inconsistent. If the cord names are removed the 
bar numbers appear above the staff, but below the fret diagram. Is the fret 
diagram not considered part of the score system?

Well, yes and no. They are positioned above the whole *system* (the
Score context), of which the ChordNames context is a part. So whilst
that’s certainly quite ugly by default, that’s actually consistent
with the expected behavior. (And Xavier’s workaround is indeed
correct.)
