A much smaller issue is that after printing, the barlines are
slightly taller and shorter than the staff.
I cannnot see the problem here on a Linux machine with the okular PDF
viewer. Here the vertical line and the flanges are perfectly attached
and the barlines do not exceed the staff lines.
I would guess that this is a problem with your PDF viewer rather than
with lilypond.
