Switching off beam-collision-prevention for cross-staff beams seems very sensible.
Generally, collision-prevention is turned off for cross-staff graphical objects, (http://lilypond.org/doc/v2.13/Documentation/notation/common-notation-for-keyboards#changing-staff-manually). Other examples are issues 36 721 1043 1300 and 1324.
