This problem has been reported several times in the past:

Apparently, if LilyPond finds some libraries it needs in /usr/local, it
will use these instead of the ones embedded in /Applications/LilyPond.app/*.
This may lead to compatibility issues, and even (judging from the
aforementioned reports) prevent LilyPond from working altogether.
