I think this is not a bug: see: http://lilypond.org/doc/v2.11/Documentation/user/lilypond/More-than-one-note-on-a-single-syllable "In addition, notes are considered a melisma if they are manually beamed, and automatic beaming (see Setting automatic beam behavior) is switched off."
