In that case, I would propose to enter the chords as chords. In the
second measure,
what confuses LilyPond is that you have one stemless note (the whole
note) and
one with stem, that should "share" the same stem. Here's one way to
handle it,
namely to put the whole note in a separate voice. Read section
"Explicitly Instantiating
Voices" to figure out why I didn't use the <<{...} \\ {...} >> construct.
