That depends on how you make it transparent. If you use
\override MetronomeMark #'stencil = ##f
(assuming that you use version 2.8.0 or later, always tell what version
you have) then the marks shouldn't take any space at all.

onto another page. Without it, it stays on a single page. It would
be nice if
invisible things like this didn't take up space, padding, and all that.
