Follow-up Comment #13:

I'm good here.  As discussed in bug #66085, all the "overwrite?" queries
(including the one in the original report) are user error.

The .gitignore content discrepancy that produced that query was resolved by
the commit cited in comment #9.  After that, I kept this open only because
Collin had said in comment #6, "I am not sure if it is a bug in the original
gnulib-tool that I then reproduced in the Python version. Or if it was an
intentional change to enforce some .gitignore convention. I'll look into it
when I have time."  With this now resolved I'm closing the ticket.  Thanks,
