The historical reason for this is that GNU GPL version 2 used a semi-colon, while GNU GPL version 3 changed it to a comma.
When the license notices got updated, the normal way of doing so was to replace 2 with 3, and not much more in source files or running M-x copyright-update or something (I forgot the name, or even if it existed) in Emacs.
