If you install the plywood on the inside the glass will break and the plywood just might fly around the room like an oversized guillotine, causing more damage than if there had been no plywood at all. But installing the wood on the outside protects the glass, keeps moisture and rain from the inside of the structure, and is unlikely to be pulled loose from the window frame in any case.
