Hello, I wanted to request a deprecation of MSstatsTMTPTM. Its full functionality is now implemented in MSstatsPTM. This change should help resolve a lot of the long function names which were noted in the initial review of MSstatsTMTPTM. Please let me know if there is anything else you need me to do.
