I would run a perl script in my website which is hosted in one hosting

so that it can't be viewed by others illegally?

The question I would have is: Why are you hosting with a provider that can't secure their machines? (But I can understand wanting to take extra steps. Still, this should be the service provider's problem: to make sure your data is secure.)

As others have said, there are a variety of ways to make it hard. Nothing that can make it impossible.
