Thanks for the responses Andrew. 

It turns out the problem was that I was printing binary JPEG in text mode. I 
just needed to use binmode() and everything is happy.

open(OUTFILE, "> ./jpegs/$jpeg-num.jpeg");
binmode OUTFILE;
print OUTFILE $jpeg;
close(OUTFILE);
